My 2004 5.4 also clicks for a few seconds after starting. All the engines I have ever had, did it. It is the time needed for the oil to get back to the lifters, and valves after sitting, and draining all night. Once the oil is back to the top. It runs quiet as a mouse.
The wrong oil filter can cause this.
Make sure you get one that has the anti-drain back valve.
A coworker (former ASE Ford mechanic) has a 2007 F150 5.4 V8 and this is exactly what he said. He switched to a different oil filter (maybe Motorcraft - I can't remember) and the issue went away. The design of the filter was the problem. I seem to recall he had issues with Fram filters. I'll get specifics next time I see him.
