You make it sound as simple as moving a picture on the wall. Well, it is not that easy, and in fact, is major rebuilding that when finished would show the butchering necessary to move the toilet. You are much better off installing a clip to hold it up. The manufacturer actually did you a favor by refusing to make the repair you demand.
I agree, moving the closet flange would not be wise and there would be no other way to make the repair. You would be asking for trouble letting anyone cut into the floor and re-plumb. I suggest adopting one of the many methods shared by others to keep the seat up.
