Sounds like you have a rubber, TPO, or EPDM roof, which is a membrane layed over the plywood.
In that case, you’re going to have to be careful cutting through the sealant. You might want to look for a plastic putty knife or scraper. Those might not be so prone to cutting the roof membrane. They can be sharpened with a sander if they get dull or chipped. If you apply a little heat with a hairdryer to the base, the sealant will let go easier.
