Once you dry the wood out, Min-Wax makes a wood hardener product that you can use. I am sure there are others. After you put the hardener on as recommended, providing there is enough structurally stability in most of the floor, I would simply put a plywood floor over the existing floor. Then I would put down peel and stick carpet or vinyl tile as you prefer. Quarter round along the edges and it should be good as new. If there is zero structurally stability left in the existing floor, all bets are off.
