The only marks on my roof was done by the dealer's jack-booted thug when he installed a vent cover on my new trailer.
I have heard of lack of support near the roof edges causing problems. Press down at the holes and see if the plywood didn't cover completely.
My bet is that birds are the culprit. Some woodpeckers, and other breeds, drum as a mating call.
