I would venture a guess but i bet that black is just modly dirt. My Jayco roof maintenance sheet tells me to keep the roof clean from dirt as the dirt will mold over time and turn black. I bet if you scrubbed it with a good dish soap/water solution and a brush it will come much cleaner than you would expect.
