That is a good way to fry a charge controller.
if you wish to disconnect--put a DC rated switch between the panels and the controller.
The leg from the controller to the battery bank should have a fuse at the battery end.

You might consider installing a dc circuit breaker between the charger and the battery. Makes it easy to turn off the charger.
