EGR doesn't cause those problems on other diesels. In particular, older VW diesels like our 2005 Passat. The EGR valve will clog with soot if you don't occasionally drive vigorously, but other than that, haven't heard of any problems. Think many current diesels have some EGR without major problems like you mention.
Think the issue you had is more of an implementation problem associated with the newer EPA standards. My understanding is that just increasing EGR to meet the new standards can cause problems, but if urea is used, the amount of EGR can be backed off, improving engine performance. Maybe Jeep got that wrong somehow.
There's been a lot of issues across the board with diesels trying to meet the new standards. Hopefully, the manufacturers (at least those not cheating) have now got them working ok.
