You are seeing the white rubber flaking off...normal. You should NOT wash a rubber roof or treat it with anything. Those practices may make it look nice for awhile but also shorten the life of the roof. EPDM and TPO were never meant to be washed.
I would be interested to know where you are getting this information. My owner's manual specifically says that it is to be washed with a mild household detergent. Many others also have specific listings for how the roofs should be cleaned. I've never seen any published materials that say a rubber roof should never be washed.
