I know it's a long shot but I've heard bad injector/s can cause a really bad knocking noise and can be misleading that the engine itself has a problem.
Also when selecting a remanufactured engine you should consider the warranty also.

Yes, bad injectors, a loose injector line clamp, broken manifold.
Could be a number of things that aren't nearly as expensive as an engine.
