I think it is at the dealers now, as they are going to replace the roof under warranty. It is our off season, so good time to do it.
If it were me, I would have considered slicing the balloon, gluing the membrane down properly, and covering the slice with eternabond. It seems removing the entire roof, AC, vents, rain gutters, etc, could cause bigger problems in the future.
Do not worry about your roof, as I'm sure not all HGs had this problem.
