I only have two batteries currently and they are of different sizes. I use an old battery switch that allows me to choose "off", "battery 1", "battery 2", or "both". I suppose that you could hook up...

Yes. Run the batteries in "parallel" keeps them balanced as well. Especially if both 12V batteries are same make/model. And, one only needs 1 x manual switch as well.
Talk about manual switch for battery/batteries, remember to install the manual switch that only cuts Chassis 12V power. re: Still allowing emergency brake away brakes - regardless if manual switch is ON or Off.
