Cold weather caulking tips?

I noticed that a few nail heads were slightly raised and tore through the eternabond tape on one of my slide outs. I store my trailer outside and I'm concerned that traditional caulk won't set up in temps below 40 degrees. Any advice on what to use? I only need to spot touch (dab) some caulk on the a few nail heads.
