I have a 2004 jayco and had a roof leak around the TV antenna. After a botched attempt last year to seal around it, the leak returned and I ended up simply removing it (never used it anyways). Patched with a product called eternabond (I think) and is good to go. I also had the brownish water I think it's just the plywood leaching, good luck.
