NB 101, in San Jose switch over to I-280. Take the 19th Ave off ramp to go through San Francisco to the Golden Gate bridge. This is the best way through SF. Not fun, but doable. Been a few years since my last trip on this route, used to be the free direction on the GG bridge, don't know if that is still the case.
To avoid San Francisco streets, in San Jose take I-880 to I-580, to the Richmond/San Rafael bridge to Hwy 101 (bridge toll). Either way will be lots of traffic, so plan for going through mid morning.
Don't know your destination, but to bypass the bay area and bridge tolls and get back to hwy 101, this route would take you seriously out of your way. If that is your choice, near Gilroy take Hwy 152 east to I-5. North of Sacramento, to get back to Hwy 101, take Hwy 20 in Williams, around Clear lake to the 101.
