The intent is not to just get to Alaska and ignore everything else. You should be booking the trip to get on and off of the ferry at every stop for 3 - 7 days and enjoy each port. Get off of your ferry and then catch the next one that comes through. You can do that - yes you can.
We've had our 40' DP on the ferry, it's relatively easy. Odds are you'll never see that route again, so take it ALL in and enjoy all of it. If you just want to get to Alaska, you'll still pay for the full trip, but you'll only be seeing or doing half of it.
