You absolutely positively need to go to the City Museum with your kids if you haven't been there already. Six Flags is kind of more or less the same no matter which Six Flags park you go to (I know, not identical), but the City Museum is entirely unique and at least as much fun. The St Louis Zoo is also excellent.
We've stayed there also. If you call the casino, they'll send a van to pick you up and take you to the corner of their property where the light rail station is.
We did not feel uneasy even with the reputation of East St. Louis.
We have also stayed at 370 Lake Side park in St. Peters. This wasn't nearly as convenient to downtown, but was a very nice park (so long as it isn't underwater when you want to go). A little less expensive than Casino Queen.
