I'd wire it so that everything you wish to run on an inverter would be on one leg, and everything else on the other leg. Exception the OEM air--simply refrain from running it on the inverter. This gets around having a 2nd transfer switch for an inverter.
I only have one small (300W) inverter for the TV, so that's not a problem. Right now, my 30A cord goes into the ATS. With my proposal, I'd simply run one leg of the new 50A into the ATS instead, while the other leg would be dedicated to just the new rear A/C
