The upper door will have a drip flap or gasket at the bottom to seal against the bottom door. I'm knocking around ideas on how to make the top door also secure the lower door by overlap.
When I had a pop-up, the upper half of the door had a U shaped channel of aluminum on the bottom of it. This then fit over the bottom half of the door and made it one piece when being used and kept water from entering between the two pieces.
