On every RV since I immediately tape off the window frames and body and seal the windows using neoprene roof caulk which is available at any big box store. Lay a bead down the top and both sides of all windows, wipe it in with a dampened and gloved finger then remove the tape and clean up any Rick Perry's. The sealer remains flexible and is easily cut and cleaned off if window removal is ever necessary.

Even without caulking the top of the windows they shouldn't of leaked. Sounds like they didn't put the butyl tape on the window frame on the right way.
