I think most folks end up using pan head sheet metal screws when mounting solar panel brackets.
A good way to get a permanent seal with a fastener is to turn it through Eternabond tape. The tape will enclose the threads and will cover the screw head if driven with a motorized tool.
3/8" plywood is fairly small in dimension so if you can hit a roof rafter, you'll get a lot more holding strength. My 235w module is fastened with two aluminum channel brackets, each having 3-#12 stainless sheet metal screws lagged into the rafters.
