Getting rid of it is always an option. That's what we did. Just covered the hole with plywood and then covered that with Eternabond. Insulated the cavity and found a piece of paneling that matched the interior and covered the hole on the inside. We personally didn't like the skylight. If you want to keep it, I can't help. But good luck either way.
