Alcohol will evaporate so fast it won't have time to affect the rubber. All you want to do is get anything "oily" off the surface so the Eternabond sticks real well.
I agree. No need to glue down those little tears. I would trim the little flaps and then lay the eternabond on top.
I did the same thing when we bought our rig. The first thing I did was run a long strip of Eternabond along the edge of the roof.
I also have had some small tears and have repaired them with Eternabond. I even had a section that bubbled up from some sort of shampoo that was leaking from a roof compartment. I cut the bubble out and then used a wide piece of Eternabond tape.
