I was having a very similar problem and it was the coolant being low. Every time I headed out of town up one hill about 25 minutes from the house through traffic. Once I leveled out again on flat road it would stop after 3-4 minutes. At least I know the idiot lights work. :)
I have had the check engine light come on for a short period of time when cold then off again. My guess would be a bad sensor or something. If, the coolant was low, you would get a low coolant display on your dash panel. Best bet would be to scan and see what code pops up and identify it.
