Polarity on the pump would not cause you the issue.
Using your method is not the best way because you have no idea how much the drain is. Your body can make the meter read full scale and it won't run the battery down.. Doing the same test, put one hand on the probe and then your other hand on the negative terminal. You will read full voltage.
As suggested, have your battery tested or get a hydrometer and check each cell yourself.
I suspect you did not run the generator long enough or your converter is an early model that charges very slowly. When boondocking I run my generator two hours in the am and two hours in the evening. I have a 100 amp charger and four large batteries.
If it was cold and your heater ran at all you would have a run down battery if using one battery.
