Start with the basics BTPO1 suggested.
If you have a Ford, there are actually 4 fuses that could affect brake lights, depending on which circuit the coach builder used for the coach's light.
On the Chevy, I think there is only one fuse specifically for brake lights, but they also have a high failure rate in the brake light switch.
Also, by 2006 either Ford or Chevies can lose brake lights if the wrong mode is selected in the Body Control Module (Separate vs Combined rear lights), which could go back to default if the computer was reflashed.
Do your rear turn signals work? Hazard lights?
