Found why water was leaking on the inside of the windshield.

I had a 2003 Super Duty that had the exact same issue. I took it to a glass shop and was told that it was close to impossible that a factory windshield would be leaking due to missing sealant. After a bit of searching, the tech. came out of the shop and said that there was a few inches above the mirror where there was a gap, that was actually missing sealant. Quick, easy fix, IIRC it was $35 to stop the leak.
