How do you secure items in pass through storage?

Bamcote's suggestion of cardboard boxes works well. I use the plastic milk crates, I can grab those better. Those are the crates that usually say "Stolen From xxx Dairy" on the side. :) For smaller items, those 3-gallon plastic kitty litter containers work well.
