Wait until just fluid comes out with no air bubbles, and repeat on the other side. It works fine. If the pedal isn't returning to normal, I'd look into a possible problem with the master cylinder. If it was allowed to drain empty while replacing the line, it might need bench-bled.
This is how I do mine also just jack up the front first.
