Some folks, including manufacturers, set the mounting plates on the roof with no caulking underneath, screwed the dome to the plates and then covered the exposed plates with caulk. This installation leaks! Water can still get under the plate from the inside uncaulked portion of the mounting plates. You will know more once you get the caulk off the screws and remove the nuts so you can lift the dome off. If you see caulk on only the outside edges of the mounting plate and it appears there is nothing under the plate then you need to remove everything down to the roof, clean it up and squeeze some caulk into the screw holes in the roof, screw the screws back into the holes and then caulk over the screws to ensure you seal things up properly.
