You should have
4 wires coming in from the generator to the Transfer Switch. Usually a black, a red, a white, and a ground. Ground could be either a green or a bare wire. White should be the neutral. You should have 120 volts measuring between the black and the white, also 120 volts between the red and the neutral.(white)
You earlier stated that there was only one breaker on your generator. Make sure (check for 4) "physical wires" coming out of the generator.
If, as stated in the bold quote above, you only have a black and a white coming from the generator, it is only powering 1/2 of the 50 amp main Panel as stated by Dale.Traveling above. You should have a dual 50 amp breaker in the main panel. It has to be fed by "2" 120 volt feeds. Normally one is fed with a black and one is fed with a red wire. These should be large 6 gauge wires to carry the amperage the breakers are rated for.
