Based on what I think I've read, I would lean heavily toward a bad connection in the hot lead. Since the OP said he supplied 12 volts to the window motor and it functioned, with no mention of creating a new ground connection that sways me to the power side. The slowdown prior to stopping and the intermittent function later of the mirrors would cause me to think that relays and fuses were not the problem.
