CAPS is Cummins Accumulator Pressure System which was changed to a high pressure rail system (CM850) on your engine. A 06 does not have the same problem prone lift pump and I would say you have the better system but you cannot reuse the injector lines if the fuel system has to be worked on or if the head has to come off.
VGT is Variable Geometry Turbo which you have (I do not). It needs to have full power accelerations (I would do one a day) to help keep the moving parts from carbonizing up which can stop it from working properly. A VGT can be used as the exhaust brake... pretty cleaver but not sure if a 06 has that capability.
