It looks like the black stuff is some kind of sealant, correct?
If it is, that can usually be removed with lacquer thinner or acetone.
What you have done so far is a lot of work. Maybe just a little more to really clean things down to the surface?
It looks like the rear cap in under the main roof, instead of on top, like mine, correct?
Are there any soft spots up there?
It looks like some of those places would have been leaking for quite a while.
