Remove as much stuff as possible if you have stuff stored in that compartment
Spray it down with a fairly concentrated bleach mix, say 1/4 to a gallon.
Let sit for a minute or two and flush.
I hope the compartment has a drain, if not install one.
You may need to do this 2 or 3 times.
Works for most everything that can stink up a compartment by the way but warning, it is corrosive if left sitting for days on end.
