Go to any of your local roofing companies and see if you can buy some EPDM rubber roofing material. Just enough for patches is all that you need. Then ask about buying some rubber roof cement and just patch your roof the same as you patched an inner tube tire as a kid. EPDM roofing is not expensive, unless you buy it from an RV dealer. If the area is clean, and you apply rubber cement to both surfaces, the patch is as good as a new roof.
Any petroleum based roof coating will stick to the wood but it will also do damage to any of the rubber roof that it contacts.
