Agree, do the whole loop first, as they will be giving you insight to each stop. Then you will also see how the crowds are and at which stops.
Ask if it is good for 2 days because they know they overbook.
Subway will be HOT! Am not sure if Boston subway is a flat fee or by how far you go? NYC is (?) $2.75 each time you go through turn style, but you can go anywhere.
Boston, you may pay $1.50 to go from X to y. If you get off at Z, you need to pay more on your card before you can out of turnstile. Hopefully that makes sense..check how they operate..

The T is flat rate. Once beyond the turnstiles you can ride until you are bored.
