Tell the service manager to show you a Ford issued TSB or warranty bulletin that states this. If he can't then the original warranty stands. If he balks call Ford Customer Service about the problem and the statement made by this service manager. This service manager is trying to generate service work at your expense, don't let him get away with it.

I keep a copy of the original TSB, which recommended lowering the transmission fluid to tow, in the glove compartment. I also keep the service receipt where the TSB was performed. I also keep a copy of an email from Ford that states that mine was built before the cutoff date and would continue to be covered under warranty. I am also prepared to present all three documents as evidence in court if need be.

I read it several times and I don't see where the condition of continuing the warranty is based on installing the pump. In fact I think Ford would have a hard time denying warranty, when they authorized the flat towing and then tried changing the rules in mid warranty.
