Don't worry about the rear end being down 1 1/4". That's quite normal.
It's not possible to adjust the WDH to return both the front and rear to their unhitched heights. If you get the front correct, the rear will take care of itself.
I recommend you take the loaded TV and TT to a scales to measure, as a minimum, the TV and TT axle loads with WDH adjusted for towing.
This will allow you to compare actual loads versus GVWR and GAWRs.
Ideally, you should measure:
1) Front and rear axle loads for TV only (with hitch in receiver and WD bars in rear of TV),
2) TV front and rear axles and TT axle pair for TT hitched with no WD applied, and
3) same as 2) but with WD applied.
Load in/on TV should be the same for all three weighings.
Load in/on TT should be the same for both 2) and 3).
Post your scales numbers and we can help you interpret the values.
