I only use a trolling motor on my portabote, as most of the lakes where we camp and fish are smaller, and like you, I don't want to haul around a heavy boat motor.
I don't carry a spare battery, but the one I have is fairly substantial. I can pretty much stay out all day with it, although I don't have the trolling motor running the entire time.
When I get back to shore, I take the battery to the trailer and plug in my charger. If I don't have electricity at the site, I hook the charger up to my generator. All charged up for another venture on the next day.
