first off, NO to silicone.
what you are talking about is what i refer to as putty, it is put around everything up on top.
what i would do is simply take it off, carefully!, and redo it with a self leveling caulking, any quality caulking will do, when you go to the 'rv' store ask the what they would recommend.
make sure you don't damage the roofing material.
if you want to get realllllly facny you can finish it off with the dicor 4 inch tape...
