I placed a faux vent cover on the outside on one hole and then on another hole I used a reflector and on a 3rd hole I used a small hatch cover like used for water fill or electrical cord compartments. All of the holes were filled with a sealant before I placed the covers over them.
On the inside I mounted a picture frame in one spot on the other spot I built a small cabinet which now hold spare candles and candleholders. It's mounted over the hole.
These were easy quick fixes which look like factory add-ons.
That being said for a permanent repair I would use "Bondo Hair" to repair the outside holes and paint to match. For inside I would disguise the hole rather than try to replace the panel.
By the way, only one hole was my fault, too close to a cutoff tree branch.
