Roof worries: bubbles and folds (with detail pics)

Last summer we had the skylight replaced as a factory recall. When we checked the roof in the fall, we noticed warping all around. We applied sealant in a few spots and today we returned to take better pictures. The question I have is if we need to worry about the air bubbles and warping on the roof, and what to do about the air bubbles in the sealant applied by us and the shop.
I actually had tasked Baydo's with inspecting the roof. After initially authorizing $100 for that, they called back later asking for $300 while at the same time avoiding giving any sort of diagnosis or justification for the work. It was really weird. If they had said it needed to be done, I'd have had them do it, but they pointedly avoided making any statement like that.
If someone who has seen a few RV roofs could take a quick look, I'd be grateful. This is a 2012 Surveyor Sport.
