Yup. I'd leave it and re seal the holes.
If those holes are leaking I sure would check the rest of the entire roof if it needs resealing or patching also.
If you ever plan on selling your RV you will have a problem if it doesn't have an antenna on it. Most potential buyers, if not all of them, will want an antenna on the RV.
If you just aren't using it I really see no reason to take it off. You are going to have to do patching on the holes both ways.
