What are the counters made from? If they're laminate, I would guess that you're out of luck. Solid surface of some sort may be more amenable to repair, though if the damage is deep enough, you may end up with a low spot in the counter surface.
I believe Home Depot/Lowes types of places sell some sort of paint-on or spray-on countertop refinishing product. I've no idea how well they work, but it might be worth a try rather than replacing the counter. Of course, there's always the option of living with the discoloration, or hiding it under a chopping block, or something along those lines.
