I'm assuming your tow vehicle as a 6 pin plug and you were already using the two together? I would go get a new 6 pin pre wired and put it together the way it was.
Probably the reason the black and brown were wired together is because the trucks hot wire isn't hooked up ( common ) so someone hooked the brown wire to the black to power interior lights in the trailer. they would only be powered when tail light are on.
Our older horse and stock trailers, a 99 and a 2005, have 6 pins and we use an adapter to plug in to our trucks. Our 2017 horse trailer has a 7 pin connector.
