Just get a 2 Pole Double Throw Switch. One position would be Shore Power and the other Generator Power. Most of the Switches can be put in the middle position which would cut off all power.
These are not to expensive and could be hooked up to allow you to get power if the Automatic Gear fails. If it was me I would also install a cut out switch at the Automatic switch to prevent a back feed.
If you are interested I can draw up a diagram for you. Shoot me a PM and I will see what I can come up with. I uses to own a Marine Electrical Company plus I spent may years as a Chief Engineer on Sea Going Vessels so I have worked with a lot of different types of electrical systems.
