Before you get up there and start taking things apart, unlevel your RV to one side.....if the water runs off, all you have is an A/C unit that sits a little low on the roof. My Mobile repair sees this a lot and it does 'not' mean your roof is rotten either. He sees it with new ones right off the lot.
On a perfectly leveled RV which we all try to attain, The water will pool around the unit and come in to the inside.
I experienced this when it was raging hot running the A/C 24 7's and I was parked "for the first time" in the shade. The sun couldn't help evaporate it like it had for the past year RV'ing. Took one leveling block out from the front tire and ALL the water ran off. Thankfully the RV mobile repair did not charge me for informing me how to fix it!
