I assume that your older 6V batteries are in series to make up an "older" 12V battery ... and I assume that your two new 6V batteries will be in series to make up a "newer" 12V battery.
So .... you therefore will probably then parallel connect together your two "12V batteries". 12V batteries of various storage capacities can be paralleled together with each other. It's solid electrical practice to do so, as each "12V battery" (made up of two 6 volters in series in the OP's case) will supply whatever current it can when powering things and accept whatever current it can when under charge.
It's my guess that you will have no issues paralleling together your "older" 12V battery and your "new" 12V battery. Folks parallel small 12V batteries with large 12V batteries all the time. In the OP's case, the older 12V battery will simply be a slightly "smaller" 12V battery.
