Have you read the stated accuracy for your meter? Often it is stated as % plus or minus a couple of counts. The differences in the last figures of your meter may just be within the stated accuracy.
If the batteries are in parallel and not connected to an exterior load, if there is truly a voltage difference, it means that current is flowing from the higher voltage battery to the lower voltage battery. You should be able to measure this difference an the connection between the two batteries. In a heavy cable, this would require fairly large current, which is not likely.
Measuring hundredths of a volt is often beyond the accuracy (but not the displayed precision) of the meter. Often the final digit in a reading such as this is ignored.
